The setup wizard starts and after it does a compatibilty
check, it says "The wizard did not install Windows on this
computer becuase you cancelled the wizard or because an
error occurred" The only choice is to click finish. This
is on a Compaq Proliant server. All the issues were yellow
flag ones. It has done this on two different servers. Any
help would be greatly appreciated.

Hello Sallie,
Try running Winnt32 /debug4:debug.log
From the help file:
/debug[level]:[FileName]
Creates a debug log at the level specified, for example, /debug4:Debug.log.
The default log file is C:\systemroot\Winnt32.log, and the default debug
level is 2. The log levels are as follows: 0 represents severe errors, 1
represents errors, 2 represents warnings, 3 represents information, and 4
represents detailed information for debugging. Each level includes the
levels below it.
Attach the output to the post.
Thanks,
Darrell Gorter[MSFT]

We did discover that if we upgraded the server to Windows
2000 and then ran the 2003 upgrade it would work.
